That's what happens when you have a fictional character and some johnny-come-lately writer wants to change it from the beginning. Like making Watson the detective and Holmes the assistant! In the original comics, Jor El had a sun symbol or a planet symbol on his chest.
In the original comics, they had a reason to justify the symbol being a family symbol, because Superman was almost two when he was sent away, and had subconscious memories of it.
But in the new continuity, he was sent away in his 'gestation
matrix' a pre-natal capsule (apparently Kryptonian women didn't give birth in the old fashioned way) and so he was 'born' on Earth. So he shouldn't have ANY memories of Krypton.

Look, when Superman first appeared in 1938, it was a pretty simple case of a comic being about a strong guy. There was a "S" on his chest and it stood for "Super".
Times change and the story grew more complex. The logo became a Kryptonian symbol that people mistook for an "S", hence he was named Superman by the media. Ah, the magic of suspending disbelief and retroactive storytelling.

I think the S means scientist. Jor-el was Krypton most gifted scientist. It was on the fabric that baby Kal-el was wrapped in so Superman wears it out of respect of his heritage.

This is one of those things that requires something called suspension of disbelief. Movies and other forms of entertainment, want you to put aside your disbelief and just enjoy what you are watching.

It doesn't stand for "s" in our alphabet. It's some symbol or letter in the Krypton alphabet that people on earth assumed was s.
