I have 2 separate sales going on and someone wants to buy them both but I don't know how to change shipping for them if they are just bidding someone will get shipping for free if I make one of them free?

Are you the buyer or the seller. If you are the buyer you purchase multiple items from the seller than send them an email to request combined shipping and then they take care of it for you.

If you are the seller than you need to determine a pricing schedule for buyers that purchase multiple items from you. Most sellers have a base rate for individuals items with an incremental increase for each item there after. Example: $4.75 for first items and $0.50 for each additional item.

you have to wait until both auctions are closed... OR the buyer has committed to the 'buy-it-'now' feature. After they commit to buying (win bid or hit buy it now) you can send them an invoice... on this invoice it will have ONE shipping option, you can edit this to reflect separate, or combined shipping.
