the dependent variable is the five minutes of aerobic exercise, because that is what you controlled. The independent variable is the difference between the before and after, because this variable you cannot control.
I bet the pulse rates would be higher on the non-athletes because they do not exercise regularly, so their heart would pump harder and faster because their bodies aren't used to it.
