Check the link below. They provide service, but you have to reserve ahead of time. I've used all of these services, and they were pretty good for the most part.

You can also do public transport. I haven't used them, but I've recommended them to my friends. The ones I know of are:

1. Ride the BART train (SFO-Dublin/Pleasanton line) from SFO to Balboa Park in San Francisco. Then transfer to the Daly City-Richmond line going towards Richmond. Exit at El Cerrito del Norte. Take Vallejo Transit Rt. #80 (weekdays or weekends/holidays) from El Cerrito to the Vallejo Ferry Terminal or York & Marin St.
Transfer to the VINE Bus #10 from Vallejo to the Napa Valley.

2. Ride BART (SFO- Dublin/Pleasanton line) from SFO to Embarcadero. Walk four blocks along Market St. across the Embardero to Pier 1 (S.F. Ferry Building). Take Blue & Gold Fleet's Vallejo Baylink Ferry to Vallejo. Transfer to the VINE Bus #10 from Vallejo to the Napa Valley.

3. Ride BART (SFO-Dublin/Pleasanton line) from SFO to Balboa Park in San Francisco. Then transfer to the Daly City-Richmond line going towards Richmond. Exit at Richmond. Transfer to the Amtrak Capitol Corridor Train (Eastbound) to Martinez (Click on Weekday or Weekend Schedules, then look for Eastbound times). Take the Amtrak Motorcoach Rt. 7 from Martinez to downtown Napa.
