Depending on the time of year. If you're going in spring then try to be there during the cherry blossom season & visit the northern part of Japan, around Aomori, to see 1000s of trees in bloom.This area of Japan is also famous for its apples, wonderful & also huge!
Kyoto, the Geisha capital of Japan. Visit the Golden Pavillion here & if you are there during the evening you might be lucky enough to see a geisha or two on their way to entertain business men at a local tea house.
Take a trip on the famous Bullet Train. It's not cheap, but if it's a clear day take a train trip that takes you past Mount Fuji.
In Osaka visit Osaka castle, wonderful views over Osaka.
The Japanese love their ferris wheels & you'll see these dotted around the bigger cities.
Visit Tokyo & walk the famous shopping area called 'Ginzu'.

In Tokyo the Tomb of the 47 ronin is absolutely wonderful. Also, don't miss a Shinto temple as long as you're able to be religiously tolerant. If you google on Shinto you can get some info in advance on how to behave correctly at one.

Entertainmentwise, both a Noh play and the Sumo wrestling are experiences not to be missed that you will remember with pleasure all your life. The Japanese go in for long entertainments by our standards so allow the full day for each - as I recall they tend to run about 10 hours, but the Sumo of course is many different matches and the Noh plays are interspersed with Kabuki ones.

If you can afford it, try to stay at least part of your trip in a Ryokan - these are traditional Japanese inns, they are so comfortable and pleasant and real.

Osaka castle is well worth a visit too.

Oh and if you can get to a tea ceremony I'm sure that would be wonderful although I didn't manage it myself.

If you like natural beauty, you must take the bullet train from Tokyo on up to Kyoto. There are wonderful nature preserves and some great old architexture there. You will go right by Mt. Fuji too. In Tokyo, the Ginza district is famous for its shops, etc. But it is very crowded. That's why I suggest you spend more time outside of Tokyo. It can be overwhelming with all the people and traffic. It's like New York City on steroids. Head to Kyoto and have fun!

So much to see, so much to do!

But, you might consider what I once did: from Tokyo, take a sleeper-car to Aomori. Rouse yourself at dawn and watch the breathtaking countryside roll by.

When you arrive, you'll find that, apart from a U.S. military base, you may be the only foreigner in town. You'll have that delicious movie-star-on-the-lam feeling that so many ex-pats enjoy.

As evening approaches, take the train north to Hakodate, which may be the most beautiful city in Japan at night. They brag that they have THE best seafood, there, and I won't argue with experts. Go in the fall so that you can have the fried oysters with THE best french fries (potatoes are a Hokkaido specialty) you ever had! It's also the home of Sapporro beer, a nice go-with for the oysters.

Anyway, that's my suggestion for an unforgettable side trip!
