The easiest way to remember which parts have which charge is by a process of elimination. Every atom has a net neutral charge. This means it is neither postively nor negativley charged as it normally exists. The three parts of an atom have intrinsic properties called charges.
P is for "p"roton and "p"ositive.
"Neu" is for "neu"tral and the "neu"tron.
So, the only thing left to balance everything is a negatively charged particle. The only particle left [out of proton, neutron and electron.]is the electron, so it must be the one with the negative charge.
Trivial sidenote: If an atom were enlarged to the size of a modern average sports arena like a football stadium, a pea in the middle of the field would represent the nucleus and the electrons would be dust motes traveling around the outer rows of seats. So, we are made up of pretty much nothing.
