I work in the ER and someone actually came in with this problem before thinking it was an actual emergency. Turns out he didn't wash his belly button regularly and had gotten an infection. So he started poking around his belly button with a q-tip which made it worse. So that would be my first guess for you. I've never heard of this being anything more than a hygiene issue.
Just wash it really good and keep it clean and dry and it should clear right up.

It's probably infected. Wash it and put some antibiotic cream on it. If it's still not better go see your doctor.
