How Far should the flue pipe / Chimney be away from a window opening?

Follow the manufactures instructions. It is not the same for all appliances. Don't guess, it's too important.

Don't most chimneys extend above the top of the roof? Why do you have a window way up there? I would make sure the chimney was at least 6 feet away from any window opening, the more the better.

Doesn't matter if the windows closed! If you open it and smell smoke our the firebox spills smoke into the room then close it. If your talking a freestanding stove pipe then you have to get the manufactures clearance requirements.
