I have a 3 year old daughter. She has never caught us having sex, but I think she is at an age where just telling her a simple truth would be good for her. Just say mommy and daddy (and other grown ups who are married) love each other so much that they do a special hug to show each other. Simple enough. If he asks more questions, just give more simple answers.
Now, if he says something like, "Well I love you that much, can we do a special hug?" Make up a big bear hug or a fun way for you two to say "I love you" that is just for you and him.
If you want to get ambitious with this, or you think he may understand the technicallities of actually having sex, you can purchase children's books explaining it in a juvenile way for them. I remember when i was little we had "Where did I come from?" and it explained how babies are made. I even remember the page that talked about mommies and daddies having sex and it said somethign very simple and similar to what I said above.

Just say "Mummy & Daddy were playing" & leave it at that.
Wait until he's a lil older 2 explain the Birds & the Bees.
When he's about 5 & able 2 comprehend it all.

has he asked what you were doing? If so you can say you were playing a game...and that your wife was under the covers checking out your decoder ring that glows in the dark.
Or tell him you both were wrestling. If he wants to learn to wrestle then teach him hand wrestling or tussle with him a little.

He is only three. Why do you have to explain anything? He will soon forget about it. Just let it go unless he keeps on. Then just tell him you two were exercising or something.
