The more and darker colored your urine, the more concentrated the urea (the icky stuff filtered out of your blood) is. The urea is stored in your kidneys as crystals, which dissolve into the water you pass as urine. Darker urine means the urea was more heavily concentrated and you need to drink more water.

Except that normal healthy kidneys SHOULD NOT HAVE nitrogenous waste (urea) in CRYSTAL form. Or else we'd be peeing like birds, reptiles & certain fish -- pee & poop in the same solid clump.
To maintain bodily functions, you constantly produce a relatively constant same amount of nitrogenous waste (yellow). And use up the same amount of water (perspiration, etc).
When you drink less, your body is trying to keep its solutions (ions, molecules, etc) at the same concentration. And how can it save some water? By throwing out less water in urine. Thus darker urine when you drink less water.

Because you system is not being flushed out as normal. Water (urine) that passed through more often will lighten the more you use the bathroom. Urine removes toxins out of the body as well and the build up of urine may be darker because your kidneys are not being flushed out. Just like pipes if you flush them regularly they don't have much rust build up and if you do not flush them often when you do finally use them them have rust in the water that you can clearly see.
