Bookmarks, tools etc are still there, the links don't display at all.

if your links were down the side of your browser window...

VIEW > SIDEBAR > BOOKMARKS

or... click CTRL+B

if your links were displayed across the top of the page...

VIEW > TOOLBARS > BOOKMARKS TOOLBAR

it may have been that you had your "history" displayed over there, in which case after you've cleared your history there's obviously nothing left to display. you'll have to re-create history, so to speak, to repopulate that window.

VIEW > SIDEBAR > HISTORY

or CTRL + H

That's what clearing history does.
Some users want their history cleared. Some do not - just for that reason.

Many, if not most sites, will put a cookie on your PC when you visit. Of course, this makes it easier for you if you want to visit again, but then your visits can be tracked (resulting in SPAM and catalogs).

It's a decision you have to make.

You can limit the number of days the sites you visited will remain in history:
Tools,
Internet Options
Clear History
Number of days to keep pages in history? You can set this to 0, 1, 2, whatever days.
