Even though I look at the guide and it tells me to put Wirt's Leg in the Horadric Cube with the Tome of Portal, my character tells me "I can't do that now". When can I? What am I missing?

When you say "you" have to defeat Baal, it only has to happen once per computer? And if "you" can never open cow level again does that mean your character or any character your create on that PC?

I'm not sure whether or not it matters if the Tome of Town Portal is full (I'm just recently playing again after taking a break during 1.10, so I could be wrong).
As far as I know, you can access the secret level only after you've defeated Diablo (or Baal, if you play the expansion) for the difficulty you're trying to make the level on. So, if you were trying to make the secret level on normal, you'd have to have defeated Diablo/Baal on normal difficulty first.

I just checked back on your question, and found you added a bit more to it. Editing my answer is the only way I know of to contact you again, so hopefully this'll work (still new to Answers, so, yeah...).
Defeating Baal has to be done once per character in order for that character to access the secret level. For instance, if you have a Barbarian and an Amazon, and only the Amazon has defeated Baal, then only the Amazon will be able to create the secret level; the Barbarian will have to defeat Baal to gain the ability to create the secret level. It doesn't really have anything to do with your Single Player or Battle.net account; just the specific characters.
The same goes for being unable to make the secret level again. It only applies to specific characters, and not the entire account or PC. If it did, I think there'd be some very angry people on Battle.net. :P

O.k... So, you know the cube you get? Put a tome of town portal and the Wirt's Leg in the cube, go to Rogue Encampmnet and use the cube
But in order to be able to make the cow level in a difficulty (Normal, Nightmare, Hell) you have to have beaten that difficulty also <---- IMPORTANT ^
(If you kill the Cow King on the cow level, you can't make the portal again in that same difficulty)

you must be in town on act 1 and be on a level that you have already defeated baal.
This will open up the secret cow level.
If you kill the cow king you can never open the secret cow level again on that diffuculty.

Do it with a FULL tome of Town Portal.
