It was a message of peace, forgiveness, acceptance, love. Ender knew the war was then caused by misunderstanding an inability to communicate. The "buggers" I think later called formics or something like that were unable to communicate with humans. They thought mind-to-mind with one another. They couldn't do the same with humans...at least not on their first meeting under pressure. Humans couldn't figure out a way to communicate with them either. So of course their logical conclusion was to destroy them all just in case.

Here's an interesting ARTICLE on the role of the queen and queen culture in sci-fi books. Very interesting and references Ender's queen many times. Over all I think the message in Ender's game was cultural tolerance!

the queen bee was in a cocoon that Ender found; she wanted Ender to take her to a far-away planet, away from other species so she couldn't be disturbed, so that she could give birth to a new community of "buggers".
