On the 4400, the people were taken, supposedly, by people in the future. Now, when Lilly left, she wasn't pregnant. When returned, she was. Who impregnated her with Isabelle? And if they are so concerned that she is a threat and they want her dead, why not just go back in time and make sure Lilly doesn't get pregnant?

I've often wondered that too. It does seem like the good guy time travellers from the future would be able to go back and fix some of the things that are messed up. That's kind of what they tried to do when they took back Maya and the other kids in the episode earlier this season but it didn't work. I think we have to assume that somehow the evil people from the future are the ones who used Richard's sperm to impregnate Lily with Isabelle but it makes you wonder how they managed that when presumably the good guys had them while they were abducted.
Isabelle was somehow created to be a tool for the evil people from the future to thwart the efforts of the good guys. I suppose it's possible that the bad guys abducted her when she was an infant and did whatever they did to make her the crazy all-powerful nut she was. She might have originally been conceived as part of the good guy's plan.
I have a feeling that since Tom didn't actually follow directions and kill her she is somehow going to get hold of a shot of promycin and get her powers back which would be bad news for everyone. The people from the future didn't tell Tom to disable her, they said to kill her.
And for the person who answered above me talking about aliens -- THERE ARE NO ALIENS ON THE 4400 -- it's advance Earth humans from the future who have learned time travel.

They dont have any way to get to the future. The aliens took them and after 10 Earth yrs brought them back. there is no time machine involved here. When Lilly got back, she was pregnant. Isabelle was a threat because her powers were one of the strongest of the 4400. Now that she was given a shot to neutralize her powers, she is just a normal girl.
