It depends on what you are looking for. If you want a place with some nightlife, nice restaurants and a big selection of beaches, then I would suggest:

1. Palaiochora in south-western Crete (my personal preference)
2. Matala in south-central Crete
3. Elounda in north-eastern Crete (not annoyingly touristy and very beautiful)
4. Ierapetra or Makrygialos in south-eastern Crete
More choices are Sougia, Agia Galini, Myrtos. These towns are all (very) small and relaxed.

Κατο Ζαχρο (Kato Zachro) in the far east is very small and approached down a steep mountain/cliff road. It has three or four excellent tavernas with good fish and a an almost empty bay more than a kilometer long. It also has the still being excavated Minoan site that is believed to be a port linking Minoan Crete with Egypt.
To the south west (opposite Chania if you have a map) is Loutro. Loutro can only be reached by boat (mainly from Chora Sfakion). The trip is about twenty minutes and a good day out is to go about 10.30 am and return at 4.00 or so. Or even stay at Loutro for a day or two - good walking for the fit.

You need to go to Southwest Crete to a smaller town.
If you want small quiet and affordable with a lot of beauty, I think Elaphonisi is the best spot on Crete.

You have to cross some high mountains to get there, but down at the bottom you will find real Cretans, awesome food, peaceful town and absolutely crystal clear water and beaches. I snorkle there for Octopus every day and love it.

Zakros, Hierapetra, Sitia, ... are some super places to spend some quality time, in East Crete!

Dont go east..West is the best. Chania is a place to enjoy and find everything you want, beaches, nightlife, shopping..u name it. Trust me, I've been all around Crete

You can stay in Sitia, Ierapetra, Agios Nicolaos and in many oter places there (see the links)

Ierapetra is the southernmost town of Europe, nicknamed "bride of the Libyan Sea" because of its position.
Vist Agia Fotia, Zacros,Vai, Itanos, Kouremenos, Maridati, Palaiocastro,Toplou Monastery, Xerocampos , Ferma e.t.c.

Don't miss to visit Chrissi or Gaidhouronisi (Donkey Island) it is an uninhabited island near Ierapetra. The island has white beaches, sand dunes and forest of pines and junipers.
