Try gentian violet. The resource I listed is for breastfeeding mothers, but there are tips on getting rid of thrush specifically in the baby as well.
Dip a clean ear swab (Q-tip) into the gentian violet.
Put the purple end of the ear swab into the baby's mouth and let him suck on the swab for a few seconds. The gentian violet usually spreads around the mouth quickly. If it does not, paint the inside of the mouth to cover as much of the inside of the cheeks and tongue as possible.
Repeat the treatment each day for three or four days, up to a week
All artificial nipples that the baby uses should be boiled daily during the treatment, or well covered with gentian violet.

We have struggled with thrush, too. The best solution I have found is a combination of Gentian Violet, Grapefruit Seed Extract, and All Purpose Nipple Ointment. You can get more information on the link posted as the source- it's VERY helpful.
No matter what you do, the thrush will come back if you don't stearalize anything that the babys mouth and your breasts have come in contact with. This means boiling any pacifiers, bottles, teething toys, etc. and washing all your (and baby's) clothes with a little vinegar or grapefruit seed extract (about 35 drops of the liquid with each load). Thrush is a form of yeast (candida) and it is really easily transferrable.

The link below is for breastfeeding mothers. There is information towards the end about treating oral thrush in the baby though.
The dose for the baby would be 6 mg/kg as a first dose, followed by 3 mg/kg/day as one dose for the same period of time as the mother. (About TWO WEEKS of treatment.)
It sounds to me like your baby wasn't on the Diflucan long enough.

try to boil all toys and wash all blankets also there is this purple stuff at the local pharmacy its over the counter i cant think of the name but mention it to a pharmacist and they will know what you are talking about be careful it does stain if that doesnt work than she might need a stronger dosage of diflucan good luck my daighter had it 4 times in a row

my son had thrush for a long while too, i read somewhere that its painful for them. I asked my mom and she said to put syrup in a baby rag, not totally soaked and just rub the inside of the mouth, it actually does work and went away within 5 days... but dont stop giving the medicine too... oh and dont put TOO much syrup

Insist that your doctor try something else, be agressive.
Nothing natural will work, garlic and tea tree oil dont work. Yougurt and acidophillus capsules couldnt hurt but wont likely cure thrush that is out of control. Thrush really can be painful, my aunt had it and she said her throat hurt terribly.

Get Nystatin, my son had it and it was the only thing that would make it go away. He had it pretty bad and it was what his doctor gave him, and it got it to go away. Make sure when you get it filled, you ask for A LOT of dosers, so you can rotate them and sterilize them after using. Also, when you give it, put a little on a Q-tip and rub it around, then give the rest as instructed.

What about a different medication? My son had thrush for 3 weeks. At first they gave him diflucan and then put him on nystatin and it cleared up.

Are you nursing? If so you have to treat your nipples. Also through out any pacifiers and bottles and get new ones. And then make sure you wash them and boil them (just the nipples).
