Yes, China is completely controlling them. Hong Kong is now a city in China. The Chinese government allows HK certain freedoms and a measure of political/economic independence, but it is still ruled by China. At any time, the Chinese government could take away Hong Kong's independence and impose the same laws there which govern the rest of China. So HK having its own flag would be like New York City or Munich or Melbourne having its own flag. They are not nations, they are cities.

Hong Kong is a SAR...Special Administrative Region of the People's Republic of China....it is China...but given certain leeway since they were under Britain from the Opium Wars. It is not good to encourage separatism as this would only inflame people to be foolish. Since China is changing, Hong Kong would be wise to be patient and let China catch up to them and both will be better for it. Hong Kong is no different than Macau.

However China rules Hong Kong, Hong Kong is part of China.

They may even have there own community flag such as my city has a flag as does my county but we are under the Constitution of my State.

It is Chinese territory, but was under British rule for so long, I guess it acquired traits that China is reluctant to put down Hong Kong is not Taiwan
