These spots appear to be similar to those you see on white clothing that have not been worn for some time. They were not caused by anything being splashed on the doors, etc. Simple wiping does not remove them. Any ideas?

The only time I have seen brown spots showing through painted wood was because the knots were "bleeding" as a result of no prime undercoat. But, you did prime with my favorite primer, twice. Hmmmm. You did every step correctly, so there is no apparent reason for any brown spots from showing through the newly painted finish. Yeah, I don't think it's mold either because mold is typically not brown. I am going to ask my carpenter friend and get back to you on this one. EDIT: Okay, spoke to my carpenter friend and he agrees with krn001's answer here.

I also like the Magic Eraser from Mr. Clean. But if the the cabinets are painted and the stain has been there a while, you may end up taking of the paint. Can you re-paint them?

If cleaning them won't get rid of them, you'll probably have to repaint. Be sure to use KILZ before you paint, or the spots may show through.

try washing the cupboards down with TSP....
usually you should use melamine paint on cupboards, it has a more durable finish and can me scrubbed well if anything gets on them
