Jonathan Archer was the first (and only) captain of the Starship Enterprise NX-01, the first "Starship Enterprise." However, one should note that it did NOT have the "U.S.S." designation.
The fan consensus is that the first Captain of the first "U.S.S. Enterprise" to voyage under the flag of the United Federation of Planets, the NCC-1701 (the one we're familiar with from the original series), was a man named Robert April. The name was originally the name Gene Roddenberry came up with for the lead character in his sci-fi series, but it was changed as the concept continued to be developed. But Gene Roddenberry and Star Trek fans gave the character a "life" of its own and intergrated him into unofficial Star Trek lore: April was never seen in the live action series, but he did appear in the Star Trek animated series of the 70s. So while he's not in the "Star Trek canon" by definition, the "fanon" idea that Robert April was the first captain of the NCC-1701 seems to have been embraced by Trekkiedom in general. In the Star Trek Encyclopedia, considered "conditionally canon" (in that it's largely built with canon material, supplemented by material by staff of the TV show) by fans, Robert April's picture is actually an altered picture of Gene Roddenberry.
Christopher Pike (played by Jeffrey Hunter) was the first filmed captain of the Enterprise, in the series pilot "The Cage," which never aired as part of the show's run, but was "recycled" into flashback scenes in a later episode, "The Menagerie." James T. Kirk is usually regarded as the third captain of the U.S.S. Enterprise NCC-1701; when Kirk was promoted to Admiral, he was succeeded by Will Decker and Spock before being demoted and made captain of the Enterprise again (this time, the replacement NCC-1701A).
So, in short, in the Star Trek universe and timeline:
Jonathan Archer was the first captain of a starship named Enterprise, the NX-01.
Robert April was the first captain of the Federation starship, U.S.S. Enterprise NCC-1701, the Enterprise most of us are familiar with from the 60's.
Christopher Pike was the first captain of the Enterprise whose adventures were filmed, though his adventure, "The Cage," wasn't aired in the show's original run (except for the bits used in "The Menagerie").
