I am trying to prepare vector artwork for printing and am unsure if using gradients is acceptable. If so, are percentages counted as a separate color?

The percentage of gradient would depend on the screen size (holes per inch) used in that particular process - in my experience with hand-screening, gradients can sometimes be so granular they aren't very effective. You'll need to contact the printer to get the exact specifications regarding screen size. It can only be done effectively with photo emulsion process.

If you do use a gradient, it's not considered a separate colour.

Depends on if you are using CMYK ( cyan, magenta, yellow, black) or spot color( a single custom color) . Screen printing some gradients may look choppy. You want a finer dot screen- 150 or higher if you can get it.
