I'll be logged off and I can see my drive lights flashing and sounding like it is running like crazy. Does this mean I have a virus or spyware.

logging off is just that. Shutting down the computer is turning it off

If its running like crazy it is very possible to have a virus or spyware. When logged off nothing should run but screensaver and standby.

Computer is working until it is shutdown.
You can set up the auto shut down feature, if no one is using the system for a while

It's possible that you have spyware or other rogue processes running in the background. Though, processes running in the background may be harmless.

It can something as simple as a loose fan. My machine was constantly "churning." I cracked the case and pressed down on the fan - it was slightly offset - the noise stopped completely.

no it means that you have not switched it off at the mains and it is still running

I don't think so, I just think it's because the computer is still on.
