I think because the Y chromosome in the very early stages of pregnancy is 'switched' on later than the X chromosome, so we all start off as a female for a bit before us boys start coding proteins off the Y. Nipples have already been developed before this happens; I think I would miss mine if they were gone though.

In the womb, during the first six weeks, the baby is not male nor female anatomically yet. After six weeks, boys get a rush of androgens (well, most boys, as some boys who are born with a malformation have it because they did not have this rush) that make them become boys, which includes that their nipples stop developping.
But they do not disappear.

Because it's more economical for nature to make human beings as similar as possible regardless of sex only making the sexes different when this serves some purpose. Some girls have very undeveloped breasts and some men's are highly so. Girls have rudimentary penises in the clitoris.
