Fruit flies are smaller and much more expensive. They are prone to getting stuck in your teeth and are hard to clean out.
They taste a bit like bott flies...more spicy than most.
Nutritionally, all flies are about the same, "Normal" flies can be eaten like popcorn.
Largely, it would depend on your finances. If you have the means, try both and go from there.
(Fruit fly maggots are astronomically expensive but have a delicious, tangy taste)
