If gravity was not acting said theoretical fly, then it would have no need to flap it's wings. The fly is still flapping it's wings to remain aloft. Inertia (closed train car) and air flow (open window) will also effect the fly's motion.

Gravity does have it's normal effects on the fly, but the motion of the moving vehicle also effects the fly. The train is moving and everything in the train moves with it. Gravity is still pulling everything toward the center of the earth, it's just not the only force at work in the moving train.

The force of gravitation is not really the situation or problem for the fly. The fly with it's weight so much less than it's wings huge resource in energy and feet adaptability leaves one with the view it has the capability to look like it is defying gravity. It isn't, it is just staying ahead, behind, or to the side of the objects around it.
Think of a humming bird which could do the same thing with ease. If it is drawn outside the window it means it is forced out by eternal means(people ect.) or it over reached it's field of influence on the air around it produced by the open window.
It's basically design, strength vs weight and surroundings.
The humming bird over comes, the fly adapts.
The humming bird depends on it's powerful wings supplying energy, or power to stay in one spot as in suspended animation with a fan to the sides of it. This is an evolved condition it must exhibit to stay alive. It can maintain this floating like position because of it's wing action, bone density, and it's weight.
Think of the humming bird as a fighter jet rushing though the air on maneuvers depending on it's mighty engines (wings), and body design,producing energy for flight. and aerobatics. It must fight the air around it constantly to move,
The fly is basically a floater, a slider or glider with it's wings (aided by body design)as navigation tools to stay up with it;s surroundings. The humming bird navigates, makes it's location though force. The fly adapts, blends and actually shares it's surroundings as a plant or tree would on a windswept tundra.

Gravity works on everything. It just that other forces can counteract gravity because it is the weakest force.
