According above sentence, I have two questions about it:

What do the foods eaten in any country depend largely on?

Well it depends on the country. In america they have almost nothing to do with what grows in our country. If we don't have it we will import it.

That aside picking from your two questions "On what do the foods eaten in any country depend largely?" is the correct question. The other question ends in "on" which is a preposition. In english it is gramaticaly incorrect to end a question with a preposition.

The first choice is unclear as to what you want.

The second choice is clear but grammatically wrong....it ends in the preposition, on. You're splitting the verb...depend on.

What about:
What do the foods eaten in any country depend on largely?

Even better is your initial statement. Use the first part as your question:
The chief foods eaten in any country depend largely on what ?

the 1st question is ok, the 2nd is just wrong. the statement should be in 'some' countries, not any. and, according to the statement...the answer is there.
