I banged my right knee into the back inner part of my left knee when getting out of bed one morning. I got a big green bruise like I've never seen and a vein in my calf muscle twitches a lot now and the tendion (?) is sore a little. Is this going to heal? Its been weeks, should I skip my morning run.

Is your leg swollen? Does it hurt when you flex your ankle (ankle pumps)? How bad does it hurt? It sounds like there may be an underlying problem here, possibly even a clot in your leg. DVT can be deadly if they break free and travel to the lung and cause a pulmonary embolism.
Did you call your doctor? I would recommend that you call a doctor and just get checked out. It could also be a simple subcutaneous hematoma. There are three types of hematomas-- subcutaneous (beneath the skin) , intramuscular (within the muscle tissue), and periosteal (bone bruise). Subcutaneous are the most common. Bruises can last a day, or a few months.
I would get it checked out. Try to rest it, I wouldn't go out running until you get it checked out, just to be sure its not a clot.

It depends on the location & country you live. You must consult your family physician first & with his advice go to orthopaedic doctor/surgeon. Explain everything to him and he will be the most appropriate person for treatment. Don't neglect & hurry.
