Pajamas came from the days when people lived in houses with little heat and you had to stay warm somehow. The nightcaps were used in the drafty, cold houses of N. Europe and UK, for example. In those days they even had curtains round the bed to shut out drafts (a real fire hazard in the days of candles, as you can imagine! One candle on the nightstand and you could be toast!)
There was also the idea that nudity was "indecent" even in the dark in your own bedroom. I have seen in Spanish museums, ladies' nightgowns with a little hole so she could have sex with her husband without even pulling up her nightie and showing her body!
Whether pajamas or nightclothes in general helped in the days when bedbugs were common, I don't know.

Well, what a lot to add. Firstly the normal spelling is pyjamas. Only in the US do they find the spelling difficult (one has to remember that Webster couldn't spell :-) ). Secondly, pyjamas came originally from India and are, in fact, the baggy trousers worn by many Middle Eastern women. Only when the army brought them back to England, did they become night attire - primarily for men.

Because if my parents were to come into my room at night (to put away washing, for example, instead of just leaving it outside), the last thing I want is for them to have the chance of seeing me naked. Also I don't want to wander around the house naked if I need a drink or the toilet.
Also, they're comfy.

We wear pyjamas in bed because they'd look silly in the street. They help keep perspiration and skin cells off the bedding
