Fisherman's Wharf should be your #1 destination. Be sure to get a shrimp or crab cocktail to go. You can also catch a cable car nearby where you can ride to the cable car museum and Chinatown. Ghiradelli Square is the place to go for a hot fudge sundae. Pier 39 has a lot of shops.
Golden Gate Park is another all day event. There is a great museum there with an aquarium and many other science exhibits. There is also a Japanese Tea Garden that is really cool and you can take a break and have tea and fortune cookies. The aboretum is awesome. It is very relaxing to explore. Not much to eat around the park so pack a picnic lunch from one of the delis.
Ocean Beach is a must see. Besides strolling the beach you can view the old Sutro Baths ruins and visit the arcade filled with all kinds of antique style games. Louie's is a great place to eat! For dessert make sure you go to Polly Anna's a few blocks up on Noriega St. They have flavors like rose and spinich. You can even spin the wheel if you can't decide.
Not too far from the beach is the San Francisco Zoo which is one of the best in the country. Definately worth a visit.
Another thing you may want to do is walk across the Golden Gate Bridge and visit Alcatraz.
No matter what time of year you visit be sure to bring long pants and a coat or sweat jacket. San Francisco is NOT like southern California. Even if the day is warm the fog rolls in around 5:00 PM on most days and it gets chilly. Warmest time of day is around noon to 2:00 PM.

I would visit Alcatraz, and China Town. Also drive over the Golden Gate Bridge. There is a nice spot where you can pull off after crossing the bridge and take pictures or whatever. From that spot, you can see Alcatraz, which I thought was pretty cool. It gave you an idea of exactly where it was. The world's curviest road is also somewhere in San Fran. I enjoyed the shopping, but I guess that would be up to you if that was your thing or not, but many small specialty shops can be found all around the city.

Check out CityPass. They have a booklet with tickets to several of the mainjor attractions and also includes a 7 day MUNI pass (MUNI is the public transit). This way you can ride all around the city including the cable cars. The cable cars are $5 per ride. YOu can buy online and have shiped to you, or you can go to any of the attractions and buy when you get there.

What everyone else said is good. But I would say to look for the hywy south...hywy1 and head towards Monterey,Carmel and down to Big Sur. Beautiful drive and much nicer area. Have fun.
