First off, I love this song no matter who sings it.
I'm sure there's no proper way to interpret the lyrics because the author usually has their own interpretation. A good example of this is "Paris" by Gordie Sampson and redone by Faith Hill. The song is about a fight on the streets of Paris but sounds like a love song - you'd never guess what it was really about.
Myself though... I see the song as a trip into fantasy and depression or rather the blues. And it pretty much flat out says "Where do you go when you're lonely? Where do you go when you're blue?"
I see it as being someone seeing another person who they may have a thing for being "lonely and blue" and beaten down and just wanting to go with them to help them through it.
Or... now that I think about it. Maybe it's a couple who are fighting and apart. The singer is "lonely and blue" and yet misses his/her partner so much that he/she wants to follow him/her into they're place to go when they're lonely/blue. It fits in with the "Dancin' little marionette - are you happy now?" Perhaps one half of the pair wanted change of some sort and they split over it (etc.) now the singer is just trying to get back together - feels as if he/she is being pulled like a puppet on a string (aka marionette).
I'm sure there are other interpretations as well. As long as you like the song use however it makes you feel to judge it and make your own guesses on what it means. Best of luck.

I like Kiss and Control- AFI. That and Space Oddity are the only two I can think of at the moment, though I'm sure I know more.. BQ: A few, the DFW metroplex has way too much light pollution. It really sucks, because I seriously go out and look up at what little I can see every night. BBQ: I've always watched Orion. Draco is another favorite, but I've only seen it a few times- it's just too bright out here. I really like the name of Aquila, and Cygnus as well. I guess I like the bird constellations, which makes since considering how much I like birds and stars both. Fornax is just funny, Scutum is too. But the last is probably due to my messed up mind twisting words into bad things.

Hum - "Stars" "She thinks she missed the train to Mars/she's out back counting stars". Great song. BQ: We can see some but the city is too bright. BBQ: Orion. Some friends and I found his belt at a Rest Stop in Jersey on our way to Long Island. Good times.
