I have a 86 Z28 Camaro that was doing the same thing!!!!.... It was constantly running very hot & would over heat ALL the time if I got stuck in traffic or it was really hot out!
We replaced the water pump & radiator, hoses, & thermostat... It still over heated & then someone told us they made.. Different temp thermostats! SO we changed it to a low temp thermostat...It really, really helped!..
What a low temp thermostat does is it Opens ups at a lower Temp. to let your coolant circulate sooner before it gets tooooo hot. ....
It still got hot though... not to the point of over heating... It seemed like. the fan wasn't kicking on soon enough so my husband wired up my fan to a toggle switch so I could turn it on before got in traffic or on those misserably hot days.... I haven't over heated since!
Also having a 350 in a Jeep Wrangler is probably pretty crowded in your engine bay... My husband suggests making some sort of louvers, or looking into getting a cowl induction hood scoop to let some of the hot air escape.
DEFINATLEY DO THE LOW TEMP THERMOSTAT... Sounds like that is your problem...

Since the water pump is new, it is possible that the thermostat was not replaced. Or, if it was replaced, it is defective.
Make sure that the repair facility used anti-freeze/coolant and not 100% water.
The facility that did the repairs should check this for you under their service warranty.
When sitting in traffic, and turning off the engine is not possible, roll down the window and turn the heater on high. This pulls some of the hot water through the heater coils removing some of the heat from the engine.

Mine does the same thing. I even have a zirgo pusher fan with a 7 blade flex and shroud. I have the summit aluminum radiator w/ 2 1 inch cores.
i run my coolant to 30% coolant and the rest water.
I switched to 20W-50 castrol oil, and all this seemed to fix the prob.
A few weekends ago i was out camping in my el camino (355ci) and the dame zirgo fan i bought, the clip shot right into the radiator and put a hole in it and the blade was just mashed on the radiator. I found out the clips are put on half-a$$ed by the factory, so check your clip on your zirgo fan too, i JBWelded mine on the spindle (man was i pi$$sed)

You may need to put more coolant through the rad - check for a more effective pump, preferrably one that is over driven for your stop and start city driving. Also, check the system and ensure that there's adequate flow at all times when the thermostat opens. If it closes and opens sporadically, you probably need to move to a higher temp thermo. Take your wrangler to whoever has installed the radiator pump and have it checked. If it's new, they have to repair or change it without charge. The same goes for the other new parts.
Your radiator or water hose could be leaking.
If the above can't be solved, get a Toyota. They're reliable.

Go with a 170-175 degree thermostat That will take care of the problem

Check the thermostat, if nothing is wrong there check the head gaskets and cylinders, You might have a blowed head and not even know it. I would say though if it isn't making any noise that it is your thermostat.

Is the fan actually coming on and running? If not, fix it. If so, check the bottom radiator hose for collapsing and not allowing water through.

Check fan belt: look for leaks from radiator. And, see if the pump is working okay.

I'm not a mechanic, but are you using a fan shroud? I think this may be applicable
