If you have proof that it was covered with water, please provide links.

The ice ages helped a bit.
Research an ongoing event called: Pangea. That is when the continents separated. When earthquakes happened and mountains formed as a result, this moved quite a bit of water. As you can guess, this created quite a few large tsunamis. Also, Venice, a coastal town in Italy, is sinking.

At one time all the landmasses in the world were one large continent, called Pangaea. Through plate tectonics the continents we now know broke off of this ur-continent. The USA as we know it was never completely submerged under water. There were, however, large inland seas that covered much of the USA. The Great Salt Lake is the remains of the largest of these, Lake Bonneville, which covered all of Utah and parts of Arizona, Colorado, Nevada and Idaho.

The shifting of Tectonic Plates. Parts of Arkansas were under water at one time. In Hugo, OK, we unearthed the skeletal remains of a Sea Tortoise and IN Bella Vista, AR we unearthed a couple of Shark's teeth. Both on construction sites.
