The thermometer reading would go up. If you're worried about anything happening to the thermometer, I would say you're fine unless your thermometer is made of crystallized sugar, or your boiling liquid happens to be molten iron.

The moment the thermometer hits the boiling liquid it will ever so slightly cool the liquid. However the system will recover from this minor change with no long term affect.

It will just tell you what the temperature of the boiling liquid is.
