The world's smallest freshwater fish is found in the Philippines. The dwarf goby (Pandaka pygmaea) measures 1.2 centimeters or less than half of an inch, the tiniest known vertebrate. American Ichthyologist Albert Herre first discovered it in Malabon River in 1925.

Scientists have discovered the world's smallest known fish. Measuring in at 7.9 millimeters, the Paedocypris progenetica fish was found in Indonesia.
What's also interesting about this fish is that it is transparent and is missing a portion of its skull. It calls the acidic waters of peat swamps its home.

just to clarify, pandaka pygmaea is the smallest FRESHWATER fish. Paedocypris progenetica is smallest saltwater fish. so the question should still be up for grabs until someone can provide a reference that shows one is smaller than the other.
