what will happen if we use 2 limbs having different diameters while building U type manometer?

The difference in level will be the same for a given pressure as this is due to the head of liquid.

It won't matter. The pressure readings would be the same. Pressure=force/area. The weight (force) of the column is proportional to the area of the column, so pressure only depends on the height of the column.
