They were called "apartments" because they were rooms 'set apart' from each other by PARTITIONS.
Note that having two things set apart does not necessarily mean there is a significant DISTANCE between them (as in "FAR apart"), just that there is SOMETHING that divides or distinguishes them.
In an ordinary house you can generally get from one room or set of rooms to another very easily. If the building has one or more apartments, you cannot simply walk from one into another (and your neighbor is rather glad about that!)

so the building is split into different 'compartments'
but they are distinctively 'apart' from each other, not connected
so they are called 'apartments' :)
