Like Andrew said. It depends on what kind of deck you like. For an example, I've built a dragon deck with power dragon monsters, and almost all the magic/trap cards are to either summon on boost the dragons' power. If you want to know, legally, I'd use Blue Eyes Ultimate, but known to use my Wing Dragon of Rah (hope I spelled that right).
If you have a particular type of attritute or monster type that you like better than others, than use cards that only have that and helpers that help such type of cards better.

When I got the Structure Decks, I rebuld them to the specific area:
Zombie Madness - Zombies and Fiends
Blaze of Destruction - Fire attribute monsters
Fury from the Deep - Water attribute monsters
It all depends on what type you are focusing on and maintaining on that area.
