I'm going to be the Siskel to your Ebert, or whatever, and say that the original Alien far surpassed all its sequels as did the original Godfather. Alien is unmatched in its suspense, tension and story. The Godfather is a stand alone classic, and II & III are not. Well, that's my humble opinion.
Still, your two picks are up there. I might add The Two Jakes -- as a good movie, but not in the class of Chinatown.

I'm kidding about that last one.
Its not really fair to count general "quality" - production values increase over time and some series - like Indiana Jones - take place over a long time so Last Crusade obviously had better production quality than Raiders. Likewise, with superhero movies they have to spend the first film introducing people, so the second ones (X-Men2, SpiderMan 2) tend to be better films overall.
Oh yeah! Can't forget Army of Darkness (was a sequel to Evil Dead 1 & 2)
Desperado (sequel to El Mariachi)
man, there are more of these than I thought...

Most sequels are meant to do nothing more than ride the wave of success of the first one. The only sequels that are ever worth seeing are those that are actually crucial to the understanding or enjoyment of the story, i.e Two Towers, or Empire strikes back.
I will say the best sequel i have seen that comes close to surpassing the first is The Last Crusade (Indiana Jones)

Everyone's said The Empire Strikes Back, but I just wanted to start off mentioning it. How about "Clerks 2"? The first one was a cult classic but was made with a 30,000 dollar budget as opposed to it's sequal that had the usual millions spent on it as well as millions made, so far. X-Men movies. I liked the first one, but not everyone did. The second one came out with a huge bang and everyone (everyone who can get into that kind of thing) loved it. While we are in the super-hero genre we could talk about the original set of Batman and Superman movies as opposed to their new take on it in the past few years with Batman Returns and Superman Returns. ... ... Is that really what those two are called? DC really went all out on creativity for those titles lol. Most people say their favorite Lord of the Ring movie is Two Towers or Return of the king. Mine was the first, Fellowship of the Ring, so I dunno' about that. Not to mention they were all shot at the same time. So that might not really count as a 'sequel'. The Austin Powers movies did alright past it's original. Particularly the second one with the introduction of Dr. Evil's midget. Nothing else is coming to me right now.

I definitely agree with your two choices. And like the other responders, I also agree that the Empire Strikes Back was better than New Hope.
Star Trek: Wrath of Kahn is another one to add to the list. MUCH better than Star Trek the Motion Picture.
I really enjoyed the Lord of the Rings Trilogy and think that all three parts are superb. But I think The Two Towers is better than Fellowship of the Ring.

I would have to say Saw2 was better than the original. Both films were nicely done and the twist ending great. I remember sitting there all through the second one knowing there was a twist and trying to figure it out. But still at the end it left me saying ,"Whoa"
