Some people speculate that everything is made of "very" small vibrating strings that are millions of times smaller than atoms.
An excellent book on what people have thought what we've been made up of, including the new theories is "The Fabric of the Cosmos" by Brian Greene.

Scientists are still working on that one. Once upon a time, it was thought to be atoms. Then, it was discovered that atoms had an internal structure of protons and neutrons. Then, it was discovered that protons and neutrons have an internal structure of quarks. Could quarks have an internal structure too? Stay tuned...

matter. anything that has mass and takes up space is matter. on a far simpler level, everything is made up of energy. matter itself can be formed now from pure energy (granted in particle accelerators and in very small quantities) Matter can also be turned back into energy (Mass defect).

Energy.
Then...strings (possibly), then Quarks, Leptons, Bosons- then Protons and neutrons and electrons, and then atoms.
