Franklin Pierce came to mind. It's not elite, but it is a decent school, and quite small. Better than that is Colby-Sawyer. Dartmouth, of course, goes without saying, and it's surprisingly small. Also check Hesser Collge, Daniel Webster College, and St. Anselm.
Must it be in NH? The first school that hit my mind is Colby College, but that's in Maine, not NH. Still, a fine school and you may be interested in it, so I throw that in as another option.

Define what you mean by small. Dartmouth has fewer than 4,000 undergraduate students and is one of the best universities in the country.
