Tokyo is actually made up of 23 city wards. I always suggest to my friends and family who come to visit to go to the following places

Tsukiji Fish market - because you will be jet lagged at 0500
Meiji Shrine - must see
Harajuku - more modern Japan adjacent to Meiji Shrine. See the goths and cosplay on a Sunday afternoon.
Roppongi Hils City View - see most of Tokyo from the sky
Asakusa - shrine, shops, make a prayer/wish
Sengakuji shrine - grave site of the 47 Ronin
Ueno - The old Tokyo
Akihabara - electronics, but more manga these days
Imperial Palace
Shibuya - ultra modern young person Japan.
Many of my friends like to try and do the Lost in Translation tour. - They rent the DVD and then try and find all of the places in the movie. Although I hear that the Park Hyatt Shinjuku is going to rennovate the bar.

Yokohama:
China town,
check out the cemetary for foriegners (Edo period),
Minato Mirai

Kamakura - once the military capital of Japan. Place is fille with traditonal stuff to see

Kyoto - traditional Japan in it's best presentation

Osaka - Osaka castle was worth my 4 hours.

For shopping, you can go to any of the major shopping areas e.g. shinjuku, shibuya etc. But things are not cheap.

There is also a place called Odaiba where there are also quite a lot of shopping and also a Toyota cars showcase.

For electronics (digicam etc), you must go to akihabara or shinjuku.

Also, there is a factory outlet in Gotemba called Gotemba Premium Outlets. Its near Mt. Fuji, about 2hrs by bus from Tokyo

For shopping you should go to Venus Fort in Odaiba Tokyo. It's a mall only for women, although men are allowed in if they are escorted. Hello Kitty World is in the Sanrio Pruoland theme park in the Tama area of Tokyo.

Must see: Tokyo tower, Harajuku - it is very strange, Shinjuku.
Akihabara is grreat to buy electronics.
If sth is cheap it has good chances of not being Japanese. Be careful.
Cheap souvenirs you can find at 99 shops/100 yen shops.

You can't climb Mt. Fuji in March sorry it snow covered which makes it too dangerous and all the stations are closed.

Shopping go to Ginza, Harajuku, Omotesando, Aoyama area, Shibuya, Shinjuku.
But it's very expensive.
Ame-Yoko in Ueno area is pretty fun too.

Get out of Tokyo if you want to see more of Japan. There are many great off the beaten path places.

https://www.youtube.com/watch?v=EVe3XDTDMUU

(Tsuwano, Shimane) - This is a gorgeous inari style shrine and while it doesn't have miles of torii tunnels like the bigger Fushimi Inari Shrine in Kyoto, it still has some long tunnel trails and virtually none of the crowds.

(Yamaguchi) - Far, far off the beaten trail is Hagi Castle, as well as the Mori Clan temples/graveyards, which are truly surreal. Another hidden cherry blossom gem.

(Yamaguchi-ken) - A 300 million year old wonder with massive caverns and underground river running through it.

Plus many more. Miyajima is one of the better places in the south of the country.

Osaka has some great places at night.

Kyoto is one of the crown jewels of the country - but not so many go see Nara, which is excellent.

And Nagasaki has a long list of excellent places as well, rich in history.
