you have to get the train running before it will come. once you beat the pokemopn league go to cerulean city. go to the power plant and they will tell you that they are missing a machine part. go to miosty's gym (you may have to beat the rocket grunt before this) and check the whole in the middle of the bridge, and the machine part should be there. take the machine part back to the power plant and the train will power up.
go to saffron and talk to the copycat. You either have to find her doll at the pokemon fan club in vermillion, or just buy her a poke doll (can't remember which for this version) and she will give you the magnet train ticket (or whatever its called) and you can take the train!
