I've been riding in the dirt for a long time and I'm looking to get my first sport bike. With the exception of the GSXR most exhaust systems are tucked under the seat. Has any of the bikes experienced problems with the seat heating up? Or if you were to take on a passenger, would she feel any heat from the pipes?

Actually, there is a slight heat increase on the passenger seat from underseat exhaust. But, it's not enough to burn someone or cause any major discomfort.
Ducati's have experienced a problem when people fit the bikes with carbonfiber mufflers under the seat. What happens is that the carbonfiber muffler becomes porous and exhaust seeps through. The heat was damaging the computer and causing all kinds of problems. I don't know if this is a problem on other bikes. The manufacturer recommends titanium for this reason.
You should take this into account when fitting a bike with underseat mufflers. Ask the manufacturer if there are any known problems.

I rode mine slowly thru traffic the other day and noticed that my a** was getting alot warmer than on my previous bike (99 R1 compared to 04 R1) but under usual circumstances I never get in town so no problems.

no because ther sprayed with a fiberglass sort of stuff to retain the heat and under the seat has a lining that reflects the heat.

The seat has never heated up in all the hours I spent as a pillion.

MY Honda VFR pipe was not under the seat but near it. I think the bigger issue will be having your passenger watch herself when she get son & off so she doesn't burn her leg (good idea to wear long pants too).
