First, we need to modify the question slightly. "Is there any official government response to the downpour of 9/11 alternative theories?" The word "conspiracy" has a strong negative connotation. Look at the fundamental facts. Look at the basic logic. A highschool class in basic physics already disproves the official "pancake" theory. Again, not to beat a dead horse, but I feel obligated to list...
1. Do the math, the buildings fell too quickly.
2. What provides enough energy to turn tons of concrete into a cataclysm of powdered dust and provides the pyroclastic flow that surrounded the city in the powder?
3. The buildings were constructed with a steel frame. 47 steel box columns do not break all together at once and Jet fuel can NOT melt steel. If a jet engine made from metals can contain the temperatures of burning fuel, so can the steel framed building.
4. The official story provided that the buildings fell due to fire. Impossible. Keep in mind the testimonials from the firemen "2 isolated pockets of fire".
5. Office furniture fires do not burn hotter and hotter. This one is obvious. hmm...I own a World Trade Center building...I think I'll buy the exploding version of the Sun server. Does it provide a hot fire to melt steel upon explosion? Good good...I'll need that in my building. IMPOSSIBLE.
6. They have to hide the "black boxes". They have to ship away the evidence very quickly. No time for forensic analysis. A simple analysis of the steel would have been sufficient to discover the true cause of failure.
There are more.. This is only a few I can think of. So to answer your question. There can be no response, because it is impossible to disprove the sun is hot and bright. There are alternative theories out there,...the why? the how? but those do not interest me. I like looking at evidence (or lack of) we have in hand.

Other than 9/11 report, the best thing for the government to do is ignore it. The moment the government starts trying to refute the conspiracies, it will spawn a dozen times more. Most of the conspiracy people are lunatic fringe anyway. I liked what Glenn Beck said one day: if they had rebuilt the WTC just as it looked on 9/10, there would be people who would deny it even happened.

President Bush acknowledged the presence of conspiricy theories pertaining to 9/11. He said that they are false on a telecast or something.

No, because then it would seem like they have something to hide. NASA made the mistake a few years ago to attempt to refute all the kooks who said the moon landings never happened. It totally backfired. All the conspiracy sites said NASA was worried "the truth" would soon be accepted by the public.
Ignoring nonsense is the best approach.
