Easy.

1st flock = 66 birds.
2nd flock = 33 birds ( half of first flock)

Total is 100 (66+33+1). One being the obeserver.

It depends who "us" is. When the bird from the second flock says, "all of us is 100 including you", does he mean "us" all birds or "us" the second flock?
If it means "us" all the birds then the first answer by TychaBrahe is correct.
If it means "us" the second flock then there are 198 in the first flock, 99 in the second flock and 1 observer.

It is a trick question,, one flock has 49 the other 50 when you include the observer.
Unless you count the bird from the second flock leaving, then 49 each.

x = number in 1st flock
y = number in 2nd flock
total = 100 = x + y +1
y = 0.5x
total = 100 = x + 0.5x + 1
99 = 1.5x
x = 66
y = 33
