During the Cold War in the 1970s, US supported such militant groups all over the Middle East to help in the war in Afghanistan against the invading Russian communist army to prevent the spread of communism into the Middle East. There are no permanent friends, only permanent interests.

If the question is why Americans helped AQ in afganistan in the past, the answer is: Because it helps terrorist organizations in killing other people (which they consider as "subhumans") in the world, and then, when the terrorists turn against the US (or other "superhuman") itself, then they have "war against terror", and people in the world "have to make a choice", weather they are with the US or "with the terrorists".
