Because we speak improperly.
Bra is short for brassiere.
Panty is short for underpant.
Underpant came from clothing worn under pants, kind of obvious.
Pant is short for Pantaloon, the style on full length trousers worn 18th Century England.
Since we call a pant a pair, it's plural referring to two legs. So when we say a "pair of" something, it's automatically plural from early grammar lessons. It carried over to underpants, then to the shortened panties.

bra is short for basierre.
'panties' come from the word 'pants' which you would always have a 'pair' of.
