Just be certain of what it is you are looking at. If the penny is dark in color all over but has no damage, that's called a patina. It's a carbon coating that builds up over time and actually protects it. Leave it be.
If it is obviously rust, a cleaning solution with a high level of HCL (hydrogen chloride, hydrochloric acid) like The Works does the job. Soak the penny then brush off with a tooth brush. Wear eye protection. Do not reuse toothbrush.
If the penny is old and undamaged, leave as is. Cleaning will wear off the finer details that delegates the coin's value. If you have access to a library or bookstore check out Yeoman's Handbook to US Coins, an annual publication that has info about the coin and it's value.

A combination of salsa(the spicier, the better); salt; and vinegar. The amounts don't really matter as long as there is 4 times as much salsa as there is salt and 2 times the amount of vinegar as there is salt. There should also be enough of the mixture to have some of the mixture underneath the penny as well as completely covering the penny.

Use lemon juice and baking soda (put about a teaspoon of lemon juice in a small dish with your penny rub a teaspoon of the baking soda on the penny it will fizz rub off with damp cloth) works great!

You get lemon rust off from the store and sit it in there and take it out and you have a Crystal penny!!!!!!!!!!!!!
