Check your moniter refresh rate. There are people who are known to get a headache under certain flickering light. Granted, a LCD screen doesn't do the strobe thing that a CRT moniter does, but most laptops still refresh the screen at 60 hz id est sixty times a second. Try a higher refresh rate.
Do you use florescent lights at home? These also strobe at 60 hz and combined with a moniter can make anyone dizzy/headache. Try changing the lighting if so, to incandecent which does not flicker.
It could, of course, also be the way you are sitting. Try a different chair and desk.
If all else fails, or if the problem gets worst or crops up in other situations see a doctor.

Same thing happens to me too! Try to sit in a lower chair. It's probably because you are looking DOWN at the computer instead of directly at it. That will make your lower neck hurt because you're using your muscle there.

try treating your laptop the way you would treat a computer. they both have the same effect. mayb what u should do is everytime u go on, take a break inbetween where u could stretch out your neck and body for about 5-10 minutes before going back on. make it a routine. if it doesnt help and it persists, then try seeing your local doctor or go to a specialist.

You may have a problem with your short sightedness. Often Headaches result from over straining and over compensatory work performed by your brain to process the visual information. Either that or your posture isn't correct sit staright and do regular neck excerises.

Electrolyte imbalance causing lactic acid buildup in your neck muscles. Drink 2 teaspoons of baking soda in a half glass of water 10 minutes before working on your computer. No more problem...

Probably is the way you are sitting. Or where you are sitting. Also make sure you have plenty of light or turn the glare down on your laptop.

Are you putting it in your lap? If so, it's probably from looking down. Try raising it up by sitting at a table or desk. This will make it so you don't have to look down so far.

It's because of posture issues, not the screen of the laptop. Modify your posture when sitting.
