add some essential oils to baking soda (tea tree works well)
say 5 drops to 1/2 cup baking soda (mix thoroughly)and put this in his shoes over night. shake it out in the morning, it should do the trick.
Lemon, Clary Sage, Eucalyptus (any type) or Lavender would also work

i don't think you can make them smell better unless you buy some of that spray they use in bowling alleys.....i don't know if that smell is any better though....but it'll kill any germs making them smell....my boyfriend has some birkenstocks that smell pretty bad too...i keep threatening to throw them away, they are 6 years old and coming apart- he actually put duct tape on the side his foot goes on to keep them together! maybe they both need new ones.

fill a couple of socks with baking soda and tie a knot in them. put them in his shoes when he takes them off. it works in my husbands work boots. just do it every day and you won't smell them again. (you can also do it with activated charcoal (like you put in aquarium filters if you have any.) it doesn't leave a powdery residue in the shoes. but it works just as well.

They use lysol on bowling shoes to disinfect them...they're leather.
