My favorites has always been "Positively 4th Street" and "Rainy Day Women #12 & 35".

I don't know it it's the best, but it sure is deep: Sad Eyed Lady of the Lowlands. I've heard some clueless people say it's about Joan Baez. Listen to the lyrics. It's about the Catholic Church as symbolized by the Virgin Mary. "Sad eyed lady of the lowlands where the sad eyed prophet says that no man's come" is just one of the lines. It's written as though the poet were Jesus who's come back and is looking at what's been done in his name.
It's also his longest song.

Of the 'predictable ones', I'd choose 'Positively 4th Street', 'Like A Rolling Stone', 'Times They Are A-Changin', 'Highway 61 Revisited' and 'I Shall Be Released'.
Off the beaten path a bit, I'd go for:
Subterranean Homesick Blues (world's first rap song)
Every Grain Of Sand (moving)
I Dreamed I Saw St. Augustine (ditto)
Talkin' World War III Blues (funny)
Motorpsycho Nitemare (ditto)
Jet Pilot (ditto, very short song)
Fourth Time Around (great melody)
Buckets Of Rain (ditto)
Visions Of Johanna (too long, but contains his best-ever two-line verse...find it yourself, and see if you agree : )
Quinn The Eskimo (I'm the only fan of this song, but still...)
Hard Rain's A-Gonna Fall (great lyrics)
It's Alright, Ma (ditto)
Happy listening!

I think it is "Like a Rolling Stone", which was popular, but I like it best.
